Scientists at Oregon State University have shed light on the evolutionary history of a soil-borne bacteria that is so dangerous to grazing animals it is kept behind lock-and-key to prevent its spread. • Somewhere along the way, Rathayibacter toxicuslost about one-third of its genes. Yet it persists in spite of its genome reduction and low genetic diversity. • In a new study, researchers propose a process that emphasizes the importance of the bacteria's reaction to viral infection. At the center of that process is a clustered regularly interspaced short palindromic repeat (CRISPR) locus. • Concerns are high because the worm that transports it to plants is found in the state of Oregon. In addition, the worm and bacteria both infect grass seedheads. • In 2017, hay and grass seed were the third- and fifth-largest agricultural commodities in Oregon, with a combined value of more than $1 billion. • "The ability to detect and preemptively prevent the movement of R. toxicus is vitally important," said Jeff Chang, a microbial genomicist in OSU's College of Agricultural Sciences. • In the study, the researchers used DNA extracted from R. toxicus collected during a 30-year period of sampling in three regions of Australia. • Their analysis also included strains collected from seeds produced in Oregon. R. toxicus was not detected in seed samples from Oregon, and the two dominant species of Rathayibacter found in Oregon lack the genes necessary to make the toxin that has afflicted grazing animals in Australia. • More than 100 sequenced Rathayibacter genomes were analyzed. R. toxicus is the most genetically distant, and that's likely because it is the only Rathayibacter to have acquired a CRISPR adaptive immune system to protect against viruses. • In its evolution, not only did it lose genes but it gained genes, including the CRISPR locus [...] It gained genes that other Rathayibacter bacteria don't have. And if you could look closely enough, you might see that the shredding tool used by the tiny organisms was a tiny Cas protein, not the big, bulky Cas9 protein so famous for its part in the CRISPR/Cas9 gene editing system, but another Cas9, a protein called Cas14. 🔸According to the Berkeley researchers, Cas14 has potential as a biotech tool. Because of its small size, Cas14 could be useful in editing genes in small cells or in some viruses. Bioengineering practices have saved the lives of non-human animals and humans alike, thus the demand for it is growing. Today, we conducted one of the Competent Cell Protocols using bacteria, which are simple and easy to engineer, as they are unicellular microorganisms. Here is the protocol: *Ensure fresh 60% glycerol stock and LB. * From well-known source, initiate €/A culture of 3mL LB plus appropriate D/Z in rotating incubator (37C). * Inoculate 25mL LB plus D/Z with 250µl from €/A. Place in incubator shaker, at 37C, 300rpm (1.5-2.25 hours), until OD600 ~0.3-0.4. *Prepare fresh reagents (while culture is still incubating). *Place 12.5mL of 100mM MgC12 on ice. *Place 6.25mL of 100mM CaC12 on ice. *Make 0.5mL of 85mM CaC12 plus 15% glycerol on ice. *Activate refrigerated centrifuge and set to 4C (allow ample time to become cold) *Label cryotubes. Place them in -20C freezer for storage until use. *After 1.5-2 hours, check to ensure OD600 is between 0.3-0.4. *When 0.3-0.4, chill culture on ice for 0.5 hours. *Pellet cells at 3,000g for 0.25 hours at 4C. *Discard supernatant. Re-suspend in half volume of sterile, ice-cold 100mM MgC12. Incubate 0.17 hours. *Pellet cold. *Discard supernatant. Re-suspend in quarter volume of sterile, ice-cold 100mM CaC12. Incubate minimum 0.33 hours on ice. *Pellet cold. *Discard supernatant. *Re-Suspend in sterile, ice-cold 85mM CaC12 +15% glycerol. You are seeing Blue-white color selection of recombinant bacteria using X-gal. The blue–white screen is a screening technique that allows for the rapid and convenient detection of recombinant bacteria in vector-based molecular cloning experiments. DNA of interest is ligated into a vector. The vector is then inserted into a competent host cell viable for transformation, which are then grown in the presence of X-gal. Cells transformed with vectors containing recombinant DNA will produce white colonies; cells transformed with non-recombinant plasmids (i.e. only the vector) grow into blue colonies. This method of screening is usually performed using a suitable bacterial strain, but other organisms such as yeast may also be used. Shoukhrat Mitalipov was named one of Time’s “Health Care 50,” fifty people transforming health care in 2018, for his contributions to techniques in medical treatment: “The biologist from Oregon Health & Science University shocked people in 2017 when he repaired a genetic mutation causing heart disease in dozens of human embryos. (The embryos were destroyed as per ethical requirements of the experiment.) He used a controversial gene-editing technique called CRISPR that has yet to be proven safe and effective for treating human disease, and critics questioned his results. But this year, Mitalipov defended his findings after re-analyzing the DNA from the embryonic cells, and other groups have reported similar results using CRISPR to repair the mutation in mouse embryos. Mitalipov says he also tested the technique with inherited mutations that cause other diseases, with similar repair success. An ancient group of microbes that contains some of the smallest life forms on Earth also has the smallest CRISPR gene-editing machinery discovered to date. • The peewee protein machinery, dubbed Cas14, is related to but one-third the size of the Cas9 protein, the business end of the revolutionary gene-editing tool CRISPR-Cas9. • While Cas9 was isolated from bacteria, Cas14 was found in the genome of a group of Archaea—a primitive relative of bacteria—that contains some of the smallest cells and smallest genomes known. • Like Cas9, Cas14 has potential as a biotech tool. Because of its small size, Cas14 could be useful in editing genes in small cells or in some viruses. • But with its single-stranded DNA cutting activity, it is more likely to improve rapid CRISPR diagnostic systems now under development for infectious diseases, genetic mutations and cancer. • "For molecular diagnostics, you want to be able to target double-stranded DNA, single-stranded DNA and RNA," said Lucas Harrington, a UC Berkeley graduate student and first author of a paper reporting the discovery. • "Cas12 is really good at double-stranded DNA recognition, Cas13 is really good at single-stranded RNA recognition and now Cas14 completes the set: it is really good at single-stranded DNA recognition." • "Cas14 targets single-stranded DNA in a much more specific way than Cas12 does [...] That was a really unexpected finding. It's been several months since the late Stephen Hawking passed away, but posthumous writings by the groundbreaking scientist show the great man still had much more to tell us. • In excerpts from his final book of essays – Brief Answers to the Big Questions, being published this week and billed as his last message to the world – Hawking warns genetic engineering may inevitably alter the trajectory of human evolution. • "We are now entering a new phase of what might be called self-designed evolution, in which we will be able to change and improve our DNA," Hawking writes. • "I am sure that during this century people will discover how to modify both intelligence and instincts such as aggression," he adds. • "Laws will probably be passed against genetic engineering with humans. But some people won't be able to resist the temptation to improve human characteristics, such as size of memory, resistance to disease, and length of life." • "Once such superhumans appear, there are going to be significant political problems with the unimproved humans, who won't be able to compete," he suggests. • "Presumably, they will die out, or become unimportant. But only pups with two moms survived to have babies themselves. 🔼Using gene editing and stem cells, researchers in China have helped mice of the same sex bear pups. While this feat has been accomplished before with mouse moms, the new study marks the first time that pups from pairs of male mice were also carried to full term. 🔼The technology is far from ready for the leap to humans. Though mice pups born from two females appeared healthy and bore their own young, pups with two papas died soon after birth. Of the 12 born, just two survived more than 48 hours. 🔼Still, the new study, published today in the journal Cell Stem Cell, is an encouraging step toward a better understanding of the barriers that prevent such genetic coupling between individuals of the same sex. It allows for precise genome editing and has accelerated science at a much faster rate. We have seen it used in wide range of applications, from treating a number of diseases to repeating plant domestication processes. . ______________________ . But do you know that CRISPR was a mystery before people discovered its function? For decades, scientists notice that bacteria's and archaea's genomes seem to contain clusters of short repeats. These repeats are separated by spacers that do not seem to have any similarities with each other, except for their length. I’ve read quite a few articles already about how Ground Cherries are the first big test for CRISPR in food production and Zach and I have found ourselves having multiple conversations as to how we feel about this. Is it really that different from GMOs? If used as the current goals are set: to identify and regulate genes for size, ripening, bunching, and drop: then perhaps. We already do that with selective breeding and I have to admit the Geneticist in me thinks precision editing is a much faster way to reach the end goal. But it will only be a matter of time until the corporations use CRISPR as a means to their ends: inserting resistance so they can sell more chemicals to be sprayed regardless of health and environmental consequences. Suing and scare tactics to run any farmer who dares to grow in any other manner off their properties and out of work. And there is still a lot we don’t know with CRISPR. We can end up with the same problems we’ve had with GMO (cancer potatoes, anyone?). I grew Ground Cherries in my garden for the first time this year and I found them bizarre and alien-like with a mind of their own - and thanks to my poor placement and their ridiculous growth and drop tendencies I suspect I’ll now have them in the garden forever. No genomics technologies needed. What do you think of CRISPR in food production? Or GMOs?

As gene discovery and genetic-editing technologies converge, clinical trials for Angelman syndrome are only a matter of time. Angelman syndrome stems from mutations in the gene UBE3A, and is characterized by intellectual disability, motor difficulties and, often, autism. It’s possible that the therapies developed for Angelman’s will lead to gene therapies targeting more complex genetic conditions, including autism. This little mouse pup has no biological mother — genetically speaking, anyway. For the first time, scientists created a mouse with two dads, using stem cells from two male mice to produce embryos that were implanted in a surrogate mother. This feat required scientists to edit the animals’ genes using CRISPR/Cas9 in order for the mice to mature enough to be born — and even so, the pups lived only a few days after birth. However, previous research (and the same study) showed that gene-edited mice with only mothers can survive long enough to have offspring of their own (the second photo shows one such mouse with her pups). The research may one day help correct certain birth defects or save endangered species that have animals of only one sex left. And, no, there are no plans to apply this technique to humans.
